10x Xenium Imaging Data

We deliver data from the Xenium as a TAR file of the region's output folder. The file contains all the files from the instrument: you will just need to expand the file into a local directory to view them. Most graphical archive programs will be able to handle the TAR format, and there is always the Unix command line tool:

tar xf 230922_XETG00158_0006576_XEN-3A.tar

The command above will expand the TAR file into the local directory.

Fetching Your Xenium Data

CRUK-CI Users

The download tool should be used to fetch your sequencing data. It has an extra option for fetching Xenium files, -x:

java -jar claritytools.jar -x XEN-1 -x XEN2

-x can be used more than once to fetch multiple Xenium samples' data files. It will download the data for all the regions the sample has.

External Users

The Xenium output TAR file will be uploaded to the FTP site when it is produced and ready. You will receive an email when this happens.

The usual restrictions on the FTP site are the same as for sequencing data. You will have thirty days to fetch your Xenium TAR file.
